My guess is to protect them from the Black Arms, like how he wanted to protect them from Metal Sonic. Chao's connection to Chaos makes them very powerful, as shown of how Metal Sonic was able to get the power of Chaos by copying a Chao.
Worst part is is that because of her, you can get a bad score on the Hero Mission. When I do the Hero Mission, I just do it without her, so I don't risk getting too high of a dark score.

They're also generally harder and have more interesting design
This is my favourite part of the game. Cream's surprise appearance aside, this level's missions feel so much more like actual missions than the "scouring the whole level and killing n guys" missions. The level itself also has so much more personality than most, if not all of the others.

A bit of a paradox in this level: Your hero gauge goes up when you defeat the black creatures for Amy, who occupies the hero mission character for this level. That's all well and good, but... Your evil gauge goes up when you defeat Eggman's robots for Eggman, who occupies the dark mission character for this level. It's necessary to defeat the robots to improve your dark score, but Eggman yells at you to stop. Huh...
Either it's because here is when Shadow starts to become evil (because this stage is in the dark route) and he is only helping Eggman because he knows that he has information about his past... ….Or the developers didn't knew what they were doing in that stage and it was too late to change that when they realised.
It's because there's always "hero" enemies like G.U.N. that fill up the Dark Guage when defeated or "evil" enemies like the Black Arms or the Egg Pawns which fill up your Hero Gauge when killed. The enemies in this level are Egg Pawns and the Black Arms which both normally fill up the Hero Gauge so they had to make one of them fill up the Dark Gauge and they chose the Egg Pawns. This also happens in Sky Troops.
Yeah, it would've worked better as a goalless level with Eggman as the Neutral mission and destroying Eggman's robots with Doom's Eye as the Dark mission.
Amy: We have to save Cream! Me: But Amy I'm trying to do the Dark Route to finish the game! Amy: Leave those robots alone. *Smashes Robots* Me: ...give me strength...
You’d think that if they programmed in different attacks for different characters (eg. Shadow and Sonic punch, Tails has a tail attack, Rouge kicks) they’d have Amy attack with her hammer, but nope, she just punches like Sonic.
This, Cosmic Fall, and Sky Troops are the only stage songs in this game I can REALLY remember. Also, I have something to say, why did Cream even wander into a castle ALL on her own in the first place? Amy was there, so she could've at least just warned her about what could be inside.

I like the song but goddam this level is boring AF, the structure seems interesting but also weird considering it looks so empty, the level doesn't do anything for me, the castle is confusing, the paths can be annoying to navigate especially if you are going for the dark mission among other things, but I don't feel like throwing an entire rant

Dr. Eggman: These walls should be close enough together for you to Triangle Jump, Shadow! Just keep using your Jump Dash over and over to get higher!
Shadow: It looks like I can get up here by jumping back and forth between the walls.
Amy: Hey, how about using your Triangle Jump in the narrow gap between the walls? I’m pretty sure all you have to do is face the wall and use your Jump Dash!

I know about Eggman's interaction to giant skeletal creature called "Giant Walker", I'm not sure about Amy's interaction to Giant Walker at the end of the stage.

Robot Carnival from Sonic Heroes got remixed into Cryptic Castle from Shadow the Hedgehog, which got remixed into Knight's Passage from Sonic and the Black Knight.

I like the song but goddam this level is boring AF, the structure seems interesting but also weird considering it looks so empty, the level doesn't do anything for me, the castle is confusing, the paths can be annoying to navigate especially if you are going for the dark mission among other things, but I don't feel like throwing an entire rant
