That noise suggests that this is the heart of the whole citadel, and when the combine blow it up at the end of ep1, the entire citadel comes down. Much like when a humans heart stops. The person dies. Then the combine try to do some Frankenstein shit in ep2 when they try to reopen the portal.
The entire citadel is an organism with a life support system. It is much like the synths you see throughout the game, which are biological machines that are also reprocessed for the Combine's purposes, in a similar way as how the citadel was rebuilt to re-open the portal.

i always felt like the citadel was based off of the human body in a way
it has vines inside it! You can see it when you take a ride in the Citadel.
