The problem with the bowl you used is that your hand movements stirred up the water. You can make the "stems" more straight by using a narrow/rectangular container. If you had something like a dish with cover that holds a stick of butter, then the stirring would be reduced. If you moved the glue gun parallel to the long dimension of the cover you would "draw a straight line"
Hmm, I feel like the only way to get them thicker is to use one of those larger glue guns that puts out thicker lines of glue. All of my stems were pretty thin as I was using a basic hot glue gun. You could try making the mushrooms heads smaller or the stems shorter. The taller the stems are, the less likely they will be able to support larger mushroom heads.
I know this is an old post and an old video but try wire and then covering the wire with the glue. I car upon this video because I am attempting to make realistic looking hot glue mushrooms for a display I’m working on. I need them to stick into something else as a base. I tried tooth picks first which worked for sticking them into the base but found thin wire to work better so the stems could be shaped the way I wanted. You can create stems then insert the wire if they are thick enough or you can create the stems on the wire itself.
Adding white glue to your acrylic paint will help the paint to stick

If paint is sticking to what you want then mog podge is great. It’s a clear liquid paint type thing and I use it all the time.

I would suggest spraying your mushrooms with a clear coat spray before you try to paint. it might help when trying to apply the paint.

Next time paint them white first and then paint it with diffirent colourse it works

How did you get your stems to be so round!?!?! Mine all came out really flat
A lot of trial and error! It took me several tries to get stems that I was satisfied with.
Did you use cold, warm or hot water?
I used cold water. It might've been closer to room temperature by the time I got around to filming that part.
