You also have the official cover story of being an independent investigator, and after the most recent hollow zero events, they've become the most important investigators and essential assets to the military. At this point it would be a hassle trying to arrest them, especially since they don't really commit crimes in the Hallow besides exploring it. They also still don't know they're Phatheon so they aren't even considered a big fish, so it would be like going after a rookie when there's criminal syndicates all over the place. The only reason Section 6 wanted to bring them in was because they were a person of interest in the Pearlman case, technically they weren't being placed under arrest, they were going to be detained.
I think Miyabi could be helping them to be a legal investigator instead. Their skill is to valuable to ignore after all . I mean no "criminal" even ever complaint about them . With Apocalypse looming near , I think they can't be choosy on who to hired after all .
