To keep your customisations safe when updating the CoE Starter Kit, create them in unmanaged solutions and copy things like canvas apps and cloud flows to your own solutions. Avoid making changes to the frequently updated flows and create your own for extra needs. Keep the kit updated regularly and check out the release notes to stay in the loop.
