My Windlass and Thruster Battery Only Charge on Shorepower - Is This Wrong?

Mark has been searching for an answer. He wrote us, "I have been asking around but can’t find an answer, I thought maybe PYS could help! I have three battery banks, engine, house and bow thruster/windlass. I have an alternator but no generator. I like to anchor but my bow thruster/windlass are only charged on shore power, not while underway. Is there a better way?
