Not only does it enhance her eye color, but it makes her look incredible. The actual metaphor behind the song is that rain is like love, and love can cleanse you of all your pain.
It's from the Erotica album and there's a subtext to this song as well. I won't write that here but just imagine how this relates to sex. This was her most sexually charged era.

They definitely wanted a "futuristic" look and achieved it...from the Marc Newson aluminum chaise she's sitting on to the use of Japanese designer fashion at the forefront of 90s minimalism.

You need to react to "Bedtime Story" (from her 1995 album Bedtime Stories), the video was acquired by the Museum of Modern Art in New York, and it was the first time a music video was acquired by a museum as a work of art. It really is amazing. And then the live performance from the 1995 Brit Awards is stunningly beautiful.
According to the director Mark Romanek, this video was filmed in black and white and and hand painted frame by frame with blue tones. Which would be why her eyes are bluer than normal.
Her ballads are extraordinary. She pours her soul out and vocally speaking she brings emotion and soul into her ballads. They’re many but checkout Frozen and The Power of Goodbye

As others mentioned, Rain comes from the Erotica album, so make of it what you will. But when the music swells, at the point where you noted the key change, it is like a climax, followed by Madonna chirping, "Here comes the sun (son?)!" So I really do believe the innuendos are deliberate.

If I’m not mistaken she is wearing blue contacts in the video. I could be wrong, but I don’t think her eyes are naturally blue. Love the song and your reaction, but Erotica isn’t one of my favorite albums of hers. It has several more great songs and videos, but it’s probably my least favorite album in her catalog.

Some critics did make the exact same comparison, at the time, about Rain being a metaphor for something else. Although some disagreed on that.
