While the method isn't elaborated upon, one of the other cutscenes makes it clear the aliens were created by the Cabal to (and this part is implied:) act as the bogeymen they would make a glorious return to save the world from.

The aliens were artificial. The Cabal wanted to control the world again, so developed a convenient opponent that was intelligent, aggressive, and lethal. Unfortunately, the Cabal succeeded
