It's important to note Crosshair only killed the Govenor when Cody was about to be in trouble for disobeying orders...
Crosshair knows what happens when an Order isn't followed.

I think he did it so Cody didn’t have to or he didn’t have to kill Cody

All this time later, there is visible confliction on Cody's face when Crosshair mentioned the Jedi being traitors. From Cody's perspective, he believes he killed Obi-Wan, and is beginning to feel uncomfortable with how he "chose" to do it without hesitation. He doesn't know about the chip, and has been living with the belief that he obeyed his duty and killed Obi-Wan.

This episode is great, definitely one of my favorites in this series.
Also I love the detail of the Empire using clones for the mission. And once its done they are replaced by TK troopers. They're just using the clones as cannon fodder.

The official end of the war came when all the leaders of the Separatists were slaughtered by Vader on Mustafar.
Unofficially, many planets continue to fight, but they are left to fend for themselves as the Separatist alliance ceased to exist.
For the Empire, these are relatively easy targets, as seen in this example (1 gunship and 1 clone squad); only a few of them put up serious resistance.
In legends, one of these planets will be Conrad's planet or "Barriss's boyfriend."
I'll skip the whole relationship and focus on the defense of the planet.
The planet, like Serenno, was ruled by a powerful family. Before the Clone Wars, a group of mercenaries seized power and allied themselves with the Republic, effectively surrendering everything for protection.
Conrad fled to Serenno and was raised by Jenza (Dooku's sister), and the Count himself met him and "befriended" him. Conrad wanted to reclaim his planet himself and became the leader of his own Mandalorian mercenaries. However, after the formation of the Separatist Alliance, he decided to wait for a better moment.
After the outbreak of the war, Conrad spoke to his people; they successively rebelled and the planet regained its ruler.
Importantly, due to his relationship/attachment to Barriss and a few failures, Dooku forced him to blow up civilians (including children) to guarantee the insignificant victory of the Separatists and to test his loyalty. Dooku threatened to kill his Mandalorian and his people.
He did it but after this situation, Conrad disappeared. He didn't return to his people or to Barriss (she was there and in short she called him "Monster"). We don't know what happened to him. Very likely that this one act broke him and made him feel unworthy of power. Plus he definitely didn't want to be Dooku's instrument of terror.
Only his Mandalorian warriors returned to the planet, who even for almost 3 years put up serious resistance together with the remnants of the Separatist forces. They mined the orbit, regions where it would be safe to land, improved tactical droids, used local hot springs to create swampy regions around the capital, and armed civilians and produced their own weapons. In short, they prepared the planet for total war. However at some point, there was even a shortage of ammunition in some places.
One Mandalorian, seeing that the Empire would use orbital bombardment, slightly ironically said: "I guess they finally learned something and won't come down here to us, it was an honor to fight by your side." A few minutes later, he was killed.
At the very end, the Mandalorians and the inhabitants engaged in urban warfare, often fighting hand-to-hand.
At one point, the Mandalorian leader was killed. His body was hung on a tower and was used as a sign of their defeat and was meant to show what would happen to them. In response, the Mandalorians used his helmet to pay tribute to him and bid him farewell as a hero. They showed that they were not afraid and that they were willing to die like their leader.
When it was practically over, Vader himself arrived on the planet, killed the Imperial commander, and ordered the orbital bombardment of the entire planet until it became a literal desert.
This was supposed to be an example of what happens to enemies of the Empire.
As for Cody, he didn't want to shoot Kenobi. Rex was the only one who knew about the chip and could realistically resist. Cody handed Kenobi his lightsaber just before Order 66. He was his friend.
He's not proud of executing that order. (Many clones regret Order 66, and currently, like Cody, they are in inner conflict because of it. However, this is not a criticism of the Empire, but of their own decision.)
It's also important to ask what happened to Cody. Rampart cannot be trusted. He said it so calmly that Cody deserted.
There's a theory that Cody was arrested.
As for Crosshair, once again, we can see what matters to him. "I have nothing, and all I can do is prove my efficiency to the Empire."
He blindly follows orders because he thinks the Empire appreciates him and is loyal to him. Additionally, he killed Imperial soldiers, so he understands that Rampart may not trust him, but he still gave him second chance.
He really believes that his life has meaning in this way, even though he has absolutely nothing and is treated by the Empire as nothing more than a number.
32:35 Interesting theory. However, I will provide counterarguments:
Croshair doesn't care if he gets replaced or not. He only cares about loyalty and presenting his skills.
    Croshair's logic in this case:
A new sniper? Cool, we can together show our skills and be loyal to the Empire.

I really like that you are coming around and actively supporting the Separatists
As far as obscure secondary characters go (or "glup shittos" as the fanbase calls them) Tawni Ames, the governor who supported Dooku, is my favourite and I really hope to see Desix freed once the Separatist Holdouts aid in the formation of the Rebel Alliance

People were happy with this episode since it was the only mention of what happened to Cody after Order 66 in canon, so no mention of what happened to him after.
In an early draft of the Kenobi show, Cody would have returned, but it was scrapped during... production problems.

Sad to see that when it's a normal mission, against droids, the Clones return to their usual selves for the time being. Including Cody and Crosshair's friendship from before.

Cody, like most Clones, doesn't even know about the chip. He believes that he executed Order 66 willingly. At this point, Obi-Wan is believed to be dead. Cody thinks he killed him. His general, but also his friend. Now he wonders why he was so quick to kill his own friend, who he fought alongside for years. That's why he said they make their own choices, and they have to live with them too. Imagine believing you killed your own friend, by choice.

19:38 The new recruits have numbers, they just start with “TK” instead of “CT” like the clones do. Stormtroopers would continue to use the TK designation throughout the Empire’s existence. Not sure if you remember, but in A New Hope, they called one of the stormtroopers “TK-421,” which is the first time the TK designation was mentioned on screen.

Notice the Clones did all the hard work for the Empire. They risked their lives and lost men in the battle. Then at the end, the Clones leave, bruised and injured, and the new Stormtroopers come in to replace them when all the hard work is done, taking no risks for themselves.

What if you wanted peace between the Republic and Separatist alliance,
but the chancellor of the Republic said:
"There have been a Separatist attack on our power grid, no peace treaty!"
And the head of state of the Separatists said:
"Your Republic clones just killed the very sponsor of the peace talks, no treaty!"

This is one of the best episodes, and I felt exactly the same as you while watching it! Clones against droids, and we're on the side of the droids, but still care about the clones too. I loved the interactions between Crosshair and Cody, especially on Cody questioning things and having a conscience about Order 66.

That "Stupid giant thing in the sky" is a Venator-class Star Destroyer. It was, as you already know, the mainline warship of the Galactic Republic, and later used in the starting years of the Galactic Empire before it was replaced by it's larger successor, the Imperial 1-class Star Destroyer.
Now, the Venator was designed by a woman named Lira Wessex, she worked as a head-designer for the massive starship manufacturer, Kuat Drive Yards. Lira and her father, Walex Cantwell Blissex I, were both excellent in their fields in Starship designing. Though Walex would end up joining the Rebel Alliance at some point, his daughter stayed with the Empire. Walex had previously designed imperial vessels including the V-Wing (Normal Starfighters seen operated by the Empire in the Bad Batch) and even some of the well known Jedi Starfighters. According to Legends, Walex also designed the Victory-class Star Destroyer (A smaller and older vessel resembling the Imperial Star Destroyers used by the Empire.). Though Walex joined the Rebel Alliance, his talents for designing Starships for the Empire would not be much of a loss to the Empire, because his daughter was just as talented. Lira continued work on her father's older Victory-class and designed the Iconic Imperial 1 and 2-class Star Destroyers the Empire ends up ordering 25'000 of from Kuat Drive Yards. On top of this, Lira was no stranger to making GIGANTIC vessels either. In fact it seem to be within her expertise. So she also designs the Super Star Destroyer, like Darth vader's flagship, the Executor, among her many sister ships.
And these monstrous warships would not have been possible to make hadn't it been for Kuat Drive Yards, the largest starship manufacturer in the galaxy.
