That scene with the Mareep got me thinking of something you could do with the friendship mechanic in a pokemon game.. maybe if the pokemon you have following you has really high friendship it can trigger an event where a random pokemon will start trailing behind you and if you stop to approach it instead of triggering a battle it will trigger a cutscene where it says "Wild Mareep would like to be Friends!" and then you could capture it. That be so cool.
I like it, I think it's very wholesome but how about rather than that be in the main pokemon games more like in the Lets Go series if they do gen 2 an on because they are more casual experiences and would suit a game like that a lot

From my perspective as an artist, if you know the walk cycles and understand the pokemon/player sprites, you could recreate the sprites and use a program (optional) to bind it all together. (The pokemon sprites' movement from Mystery Dungeon is also a good reference!) You can also look for a map/image reference to edit certain scenes, or as you said, use screen capture and mask out parts (like the pokeball when it was taken). It's all really smooth since the game's style is still pixelated at the time. Of course, it's all easier said than done; This definitely took a lot of work and time but made such a heartwarming short story. :') Thanks for sharing/reacting!

Just some info on Alan Becker: He has many different videos that explain the origins of these stick figures (some of these videos are over 10 years old). They each have their own personality and quirks. However, the cool thing is that he can present these characters without context or dialogue, and people still enjoy it. Truly an amazing animator. The maps in Pokémon exist as their own little pictures in the game I’m pretty sure. He probably downloaded a bunch that were extracted at some point and used them.
This is a little spin off of Alan Becker's super popular series "Animator vs Animation" which has plenty of other installments, it's a lot less confusing if you watch the original series, of course it isn't usually pokémon related but it's super enjoyable and I recommend it to anyone if they wanna see more cool stuff like this.
One interesting thing I noticed is that all of the 3D elements in the overworld basically had to be recreated in 2D to be able to be used with the animation, especially noticeable with stuff like signs and houses. Just goes to show how much effort went into this.
Those stick figures have some lore behind, basically those the orange is an animation self conscient and the other are his friends are from a website and they basically now live on the animator's PC (the animator is completely aware)
It's also super nice that you say he uses the power of friendship to assemble his team, and the player keeps saying that the stick "stole" the pokemon XD
I especially like how the desktop battle took after actual Pokémon battles in the manga, where most of the times the goal isn't to make the opponent faint but to straight up murder both the Pokémon and its Trainer. I would love Orange Stickman to become the next manga protagonist.

It seems that the person who did this found a ripped version of the tileset. One thing I noticed was the roadsigns are not a model; rather, they're actually a sprite (for those who don't know, portions of Gen IV use models to make the game look nicer. Same with Gen V, except nearly everything is modelled). Tileset is likely from The Spriters Resource. Not that that's a bad thing; just thought it would be an interesting thing to note.

That kind of happened on the isle of whatever in s&m, but in a far less exciting manner

To get the sprites to move like that is them drawing it, it's very simple. and the background is a recording of them walking around or a still image
