I am not on this part yet and don't know if you know already. But if you want to cuff someone and they are not fighting you, you can just use the cuffs on them. You don't have to knock them out.
I expect the unidentified enforcer to be the killer, you probably interrupted their cleanup. Also, trailer for I Expect You To Die 3 released recently, I do very much hope you will make a playthrough of it as well, as well as Red Matter 2 at some point.
my guess is that when the enforces shows up its always two for the breach and clear bit. they walk around do some talks and then one leaves (I think you can´t interact whit them because they are scheduled to be somewhere or more correct orderd to get somewhere fast).
Is the enforcer bugged out, or is this part of the game? Btw, the gov't database also shows you which fingerprint a person has, but I don't think you can do a reverse search. If you are at their work you can scan the lockers though.
I think the enforcer didn't like the guy being in the scene of the crime(technically tresspassing despite not knowing the murder occuring probably) so thats why they were shot
I wonder if the game is reusing/recycling the briefcase instance for each of these jobs since they're procedural, if so the D fingerprint might be on all of them for that reason cause its the exact same case every time.
StuffPlus once have found new briefcase in the room where in the corner layed old "used" briefcase. The item itself may be generated indentically, but they're different items.

It won't. Releasing is done via clicking the hands. The game is sadly bugged if you first beat them up and then place them in cuffs (or in some normal arrests too)🤷♂️

It might be that fingerprint D is your own fingerprint, try looking up yourself on the government database to see if the fingerprint match?

Im sort of surprised that you did not start to talk whit mikel he might have seen something consider he was on the sight of the crime.
Would asking the enforcer or Mikel if they saw anything be worthwhile? Lol. Never found a reason why he was being shot.
