At this point in time, no one knew that Elena was sirebonded to Damon (not even him) but Caroline was figuring it out and Klaus probably hinted at it too since he’s one of the oldest vampires and a hybrid (half-werewolf half-vampire and any werewolf he turns is always sirebonded to him no matter what, it’s not like with humans where they can or can not be sirebonded depending on their luck).

Elena had feelings for Damon when she was a human, so, she she got turned into a vampire from Damon’s blood, she became sired (loyal) to him. For hybrids, they are automatically sired to Klaus even if they did not love him before they were turned.
For Klaus it had to do with their gratitude of Him saving them from having to turn against Will on the emotion/vampire side and the werewolf side seeing Him as their Alpha. (Why His hybrids were loyal to Him)
Klaus was the first to figure it out. But obviously he had a lot of experience being 1000 years old and smart but Caroline was the smartest in their group for sure. She was always the first to figure things out and put things together. Its sad how some people under-estimated her like her mom did in the beginning. Me and my friends have talked about this and the fact that Damon and Stefan were involved in the supernatural world WAY before Caroline and how we expected them to be more quick in figuring things out (like care), they weren't bad they just thought A LOT of themselves. Caroline is honestly one of the best characters if not the best character (+ Katherine and bex + Klaus ) on Tvd.
