Which kind of application tape are you using? I went to the shop but counted figure out which one you used exactly. Seems to be better for that kind of project then the transfer tape normally used for vinyl.
I use ikonart stencils. You can do 10 of those boards one after the other. And you can't just use any old heat gun like a craft gun as it's not hot enough. 1000watts + is recommended.

Hi, we would recommend to remove the stencil after the torch paste has dried completely, before heat burning it with a heat gun. If the stencil is left on it would melt and could damaged the torch paste on the wood as well as the wooden product.
After you burned it, you can rub it with a dry cloth and if there was black powder that smeared, you can just wipe it off. You can then coat it with a butcher block mineral oil.

Yes, you can use your heat press. Preferably a swing away as thicker items will not work well in a clamshell.

you are actually burning off the paste (it is the fuel used by the heat to burn). once you have reached the desired darkness, the color should remain.
If you left the stencil the adhesive on the stencil sticks to the box and you then can’t get the stencil off

Since you're taking the stencil off. Does it have to be stencil vinyl. Could you not use ordinary vinyl?

You are using too much Torch paste. Only a very thin layer is needed.
