The parts of the N-Sane trilogy that would change Crash's model (that is, for instance, the jetpack, underwater and motocycle levels) do not actually change Crash's model. The reason why playing as Coco within those levels results in an irregular-looking Crash within the relevant sections is for the same reason Coco looks irregular when she uses Crash's animation; to put things simply, her rigging's different, and the bones those animations (and models) expect are either named differently on Coco's model, or lacking. i_Am_Dementia playing as coco in non-boss fights is allowed because no one is watching her, so it would still be registered as "Crash defeated Cortex alone". If you could play as Coco against the Bosses, they would remember Coco, messing up the timeline.
Saxor KH if you really want to get technical with this, just by her time warping into games she wasn't in should technically ruin the timeline. But it's just a game, a game I'm sure no one is taking serious of the rules of its reality. Just as the developers added coco for fun, they shouldn't have restricted her from doing certain levels for fun
