I think that you can't go on that top path, if you do Sonic.exe stops you and resets the game. I think you need to go on the bottom path, hope this helps!
Okay after some research, You can't actually play as Eggman. The Knuckles section is supposed to do that. You aren't doing anything wrong you actually did beat the game :/

Also in the Tails section, Your rings are the timer, you start with 100 but it goes down and when it hits 0 Tails dies
