You can use a Surform to remove the excess filler, then sand for the final finish.
Don't try to fill it all in one go. If you have holes in the filler you've worked it too much or you are trying to put too thick a layer on.

The thrill of getting covers for the Wombat!! Looking Lovely! Nothing better than a nice cuppa in the well deck, especially when it’s raining & cosy. On the stern, just be aware with Tonneau style covers like you have that you can get water pooling in the middle when it rains. So ideally you’d have an arm bracket across from the sides to raise the centre (i.e create a ‘hump’)so the water runs off. It just becomes a bit of a chore having to chuck the water off before you get on I found otherwise!

Mysterious holes? Check. Black gloves? Check. I thought you were talking about me at first. No, you really don't want to know what that's all about.
The good news about working with body filler is that you can't really go too far wrong. You can sand it, even after priming it, and get it perfect. Will you be able to just paint the patch? Nope. Sorry, that just won't happen, nt even if yoy really really know what you're doing.. You will need to paint a small area around the patch no matter what.
The cratch covers look really good. It's nice to have that extra bit of space....uh, I guess you know a lot about space....I mean space on your boat. "Well deck solarium" sounds pretty posh. Ot you could just call it the Titan Deck.
