This is referencing the exact same line from Marathon 2 of the famous Marathon series.
I played Metal Gear Snake eater as a really young gamer and the Easter egg I thought it's not only Splinter Cell and Syphon Filter, but the catching ape imo is a reference to Ape Escape
...The whole bit is a reference to the Ape Escape series. :-) I forget if it was part of the MGS3 bit or another game's bonus levels, but I recall they have an ape-themed reskin of Metal Gear Rex.

In "The Talos Principle," there's a "Papers Please" Easter egg behind a hidden wall. However, if you find the stamp tool and use it on said wall, you gain access to a different Easter egg room.
Talos Principle has a lot of really cool Easter Eggs, some of them being references to the Serious Sam series (same developer). One of my favourites though has to be the Portal moon one.
One of my favorite "Other game" references is in paper mario origami king. When you put on the Samus helmet it plays the all too familiar music when the game starts or you continue a game and when mario pulls his arm back and forth it makes the noise that Samus' arm cannon makes while shooting
I like to think Snake, Sam and Gabe are in the same universe. Or at least Sam and Snake since they have both mentioned each other in their own games with Snake in MG3 and Sam I think in Ghost Recon. And god I hope they make a new Splinter Cell

When you check the trunk he comments about smelling something foul and wonders what’s in there. A theory since the original sh2 is that Mary is inside James’ trunk and hasn’t actually been dead for years. Instead having died recently and put into his trunk.
That is a likely possibility. It could also be a type of suppressed trauma like imagining blood on recently washed hands, where even if he cleaned his car it still 'smells foul'. Or if gone down the violent/bad route, he could have both killed his wife long ago and recently killed a girl he paid to dress like his dead wife.
I'm still working on that way of implementing an inverse Dark Souls reference! I've been flipping pictures of swords and bonfires around trying to get it to work, but god dammit, it will happen!

If you ever do one referencing movies, a game you previously covered, Forgive Me Father, references Evil Dead when you collect the key on the level where all of the cultists chase you in a thunderstorm (it is an ammo drain if you actually want to 100% the level)

This is a reference to the first sucker punch game ever, rocket: robot on wheels. Speaking of sly cooper in the dlc for ghost of tsushima you can find a painting depicting sly Bentley and Murray running. Also in infamous second son there’s a playground decorated in sly cooper references.

How about Card Survival Tropical Island, my choice for sleeper hit of the past couple years. Just off the top of my head... Weston is basically Wilson from Castaway, the Red Herring is a super rare/unique fish that does nothing special, if you combine different moods with different levels of mental stability you can/do get the related mental conditions (mania, depression, psychosis, etc.) You can sometimes find magic mushrooms which help battle depression (just like IRL)... there are a few more too just can't remember them ATM
Oh and CS:TI is an absolute trove of hidden game details as well... things like "put the salvaged fuel can into the campfire without emptying the remaining fuel will cause it to explode... the game is so subtle and indepth people often exterminate a whole animal species before they know they can do that.... the game is just so much deeper than it seems.... oh or the cave scratches, shipwreck, and hidden corpse (the captain) the whole game is little details... thats why the number 1 mod on nexus for it just tells you all the interacts something will have

In the game F.I.S.T there is a jojo reference you buy a plate at the shop called golden rain and when you take it to Urso you can see a picture of the plate that has giorno as a bear there and the description is a reference to golden winds story
