I remember SO many kids at my school played this game when it launched and not a single one of them ever said it was scary or creepy. The whole "old games are scary" thing really feels like it came out of internet culture post liminal spaces hype.
I'm surprised you barely mentioned the skyboxes, those are what really creeped me out as a kid. The Bob-Omp Battlefield one especially, the way the sky looks, and the way you see other islands way out in the distance with an ocean around them really unsettled me.
I was afraid of the second slide of this game. The secret slide you can find in the mountain with the mushrooms and the monkey. There was a dead end with a skull face. That was creepy.
It should be noted, Super Mario 64 took a LOT of inspiration from a game from 1993. It's called "Ultima: Underworld 2: The Labyrinth of Worlds'. Especially the Ice Caves level and Wet Dry World. In Underworlds Ice Caves, you have to find the lost city of Anodunous. While you don't have to find the village in Wet Dry World, it is still very creepy.

The graphics of this game looks really good tbh, especially at that blurry low res with anti aliasing. During gameplay where the camera isn't close enough to make Mario look low poly and the lighting on top of that makes it look like those pre rendered CGI videos of early 90s. In that aspect, I'd say the graphics more than holds up.
Since the low res and low detail visuals were pointed out to be a factor in adding to the creepiness I want to say that this is exactly why I always found the original SMB1 to be ominous. Its crude graphics are too abstract to cohesively convey the designs of its characters, enemies and worlds, so your brain has to fill in the details and depending on how it does so it might be quite the nightmare fuel. Sure, you might have the game manual with all that artwork showing you what everything is supposed to look like and even a rundown of the premise, but if you don't have that context and you don't understand what is happening then yeah, SMB1 can be a proper horror. I mean, look at the castle levels.. The music that plays there is some of the most stress-inducing stuff I heard, the black void in the background and white bricks for the terrain, it almost feels like you're in an abandoned hospital. The lava pools don't even look like lava, because they reuse the water graphics with the palette swapped to red they look more like pools of blood, Bowser and most enemies look straight up like monsters and not these whimsical cartoony baddies that the manual depicts them as. So yeah, I don't know why it's always SMB64 that gets this rep for being creepy but never SMB1, the first NES game was easily far worse about its tone and feel.

I dont think its scary, but i didnt grow up with the n64. Im to yung for that shit. Hell, the game is a lot of fun.
