I was so pissed. I hated how things ended and was mad. Ended up crying because I love Aya, she's awesome and one of the most epic female protagonist of any game ever to be played not to mention she's hot.
Square Enix soundtracks are the ones that can touch my heart. Kingdom Hearts and Parasite Eve are no mistakes. Such a lovely feeling to hear this music.
This is my opinion, but given the facts and the complicated time travel story, I have reason to believe that Aya isn't dead. Because after beating the game on the hardest difficulty, there's an extra scene that takes place about 1 year later. Eve is walking through a street and a blond woman passes by her saying "Merry Christmas" in Aya's voice. I believe Eve turns around then the woman's appearance changed before she could look, she turns back around then and smiles to herself and continues on her path.
The woman (presumably Aya, or at least Aya that Eve is imagining) says "Happy Birthday, it's your fourth". And just to be clear - you only need to beat game twice to get this secret cutscene, it doesn't have to be the hardest difficulty
I think the scene was meant to lead into a sequel (along w/ kyle somehow magically knowing its not Aya he's marrying and leavibg to find her), but with how mixed the fan reaction was, i dunno if SE would bother with a sequel. Prime example of the fans killing the franchise. Such a shame, 3rd birthday was bloody fabulous when i played it first time in 2019, gave me the same kind of chill that PE1 gave me but in different way.

Even if it's never followed up on, Aya Brea is basically free now, much like Ruby Rose got home even though RWBY and Rooster Teeth are essentially done. So we can sigh about what might have been but take comfort that certain heroines didn't have their bones picked clean.
This is why Aya and Eve kept switching bodies. Aya learned how to project her consciousness. It was certainly possible; the Mitochondrial Parasitic Consciousness (named so complexly to avoid confusion on Eve's name) focused its intent creating a host suitable for its plans, that's what started all this.

That's cuz the OST of kingdom hearts and parasite eve (PE1 only) were created by the same composer. Her music got stuck on the game so well that it just gets passed on.

Never played 3rd Birthday. So they basically just did over the original orchestral theme from the first Parasite Eve game.
