I notice this recently but why one of the stonehenge railguns is disabled from the beggining?

In Ace Combat 04 (where Stonehenge originally comes from), one of the turrets was damaged by an ISAF airstrike and was disabled. As for Infinity I don't believe we have an official answer so I assume the same thing happened.

Yeah, we didn’t destroy it because there’s no point in destroying something that’s disabled and therefore unusable, especially when the enemy doesn’t have time to repair it.
