Since Alpha believes Cid’s reasoning was to force Cult Members into kidnapping Alexia so he can off them same with Rose’s situation with the Black Rose.
Alpha is good at hiding her jealousy, although in the anime she tried to seduce Cid but sadly Cid is a Chad. In the game she has a line warning Cid that don't take their fake relationship to a new level.

Besides what you said, to me it also appears that they are both self centered. Not egoistical, as they both generally respect the rules and have people they care about, but they have very strong personalities and are very focused on their personal objectives, which can lead to friction when met with people similar to them if said meeting starts with the wrong foot and/or the other person has traits they dislike. Beta doesn't like how straightforward and bold Alexia is, while Alexia doesn't like how "fake" Natsume is.
