Many of the ports you gave the "shutdown" command were assigned to a VLAN. I think you were only supposed to shutdown Fa 0/1-5 and G 0/2. Am I wrong?

Yes You are correct. Shutdown only Fa 0/1-5 and G0/2. All my viewers make this change.

why is vlan 99 on S1 changed to up and not other vlans?

Initially there will be a small delay in communication. It may processing ARP and other convergence!
