I don’t understand why when I charge a battery from three red lights to three green lights when I unplug it and plug it straight back in it goes to three red lights again even though it’s just been fully charged?
Don't charge your Li-Pos to full until you will use them in just a few days. With this type charger you can't tell when it gets to storage charge ( 3.8v/cell )

This charger does not have an intelligent way to discharge LiPo batteries, therefore is 50% useful and 50% useless. You need the discharge function to (attempt to) recover cells that have been discharged below the supposedly nominal (=safe) level of 3.0V. Actually, I had LiPOs as low as 1.9V recovered to almost their full capacity by doing a series of slow charging at 1/10 C and then immediately discharging at no more than 5/10 C. So I've had many cells salvaged from old laptop power packs i.e. a SONY Fukushiima 2600mAh LiPO that got down to say under 2V (which according to all the "gurus" is a destroyed battery) recover back to around 2500mAh when subjected to a series of 2X or 3X cycles of charging them with no more than 6V @ 250-300mA and then discharging them at about 500mA. It definitely helps if you have an intelligent charger that will tell you how many mAh went into the battery during charging and how many mAh came out of the battery after discharging. If these numbers after repeating this cycle match up as close to the original rated capacity of the battery then your LiPO in almost as good health as when it was brand new. Again, ALWAYS, practice high safety measures when working with LiPOs. I hope this was helpful to you, because this video is a little "laissez-faire" about LiPOs and this can only mean you're exposing yourselves in unnecessary risk. Be safe !!!
Giving the amps that flowing doesn't made your charger more "intelligent". For a good charge you have to first keep the current constant, once passed over 3.7V (nominal), charge with constant voltage. You can use you classical Imax charger that charges through the main connector (XT, Tplug..) and balance with the balance connector but you can even use 3 different regulators for charging your cells independently (like shown in this video) It's not as proper and not recommanded for big batteries but it works well. The most important is to control your max current and to stay under 4.2V in each cell (what this tool seems to do). In my opinion I prefer use analogic self controlling circuits like this one! old school :D P.S : Imax is better choice

My cell1 light doesnot come on at all. When i plug in my 3s battery only cell2 and 3 light up in red and if i plug in a 2s only cell2 lights up in red. Any ideas why???

Than maybe the LEDs work exactly in the opposite manner. If the charger is cool in the morning after charging all night, than it's fine, it turned OFF the charging process. Measure the battery voltage on the balance plug, it should be around 4.2V for each cell.
The larger the battery the hotter the charger will get. Try to keep the charger in a colder place, down on a concrete floor, or on a cold metal object to absorb the heat, not on a warm carpet. Good ventilation is also highly beneficial.

4000 (battery mAh) / 700 (charger mAh) = 5.71 hours;
5.71 x 1.2 (losses) = 6.8 hours
So almost 7 hours would be needed.

No, a 2S LiPo has only 2 cells, thus only the first 2 LEDs should be taken in consideration. Each cell is monitored through 1 LED.

Is the battery discharged? Only if it's discharged then the charger's LEDs should turn from green to red.
