A grand assortment of reasons. Crocs are extremely hardy and well armored creatures, flintlocks, especially pistols, weren’t exactly extraordinarily accurate or powerful. I wouldn’t be surprised if one could shrug off more than a few decent hits. Factor in the long reload time, probably made longer by the fact Hook only has one working hand, his own trauma, and the croc could simply submerge to effectively disappear, simply shooting it doesn’t seem feasible. It’d probably be more effective to try and harpoon it, but that’s easier said than done and likely comes with its own difficulties.

There was a lot less of Captain Hook killing a guy in the remake… Because the guy who he shoots through his cabin door was originally meant to die, but Disney reshot it months later so he survives.
