Thanks for the tutorial mate, however when I install wordpress multisite and map a custom domain to a specific subdirectory, that custom domain doesn't get the SSL cert. Is there a solution to this issue?

You could try a multi-domain SSL? www.ssltrust.com.au/ssl-certificates/multi-domain
