Annie had been a Titan for years longer than Eren at this point, and therefore KNEW how to use every one of her abilities. Eren was new to the whole thing and running on pure instinct. That's why she kicked his ass. She just didn't calculate how deep his rage went.

I’ll never understand why they changed this fight in the anime, they made it so confusing. In the Manga Eren actually keep his cool and there isn’t any “rage mode”. He doesn’t fuse with Annie, he doesn’t try to eat her and Levi doesn’t step in to save him. Levi is injured, that’s why he doesn’t fight in the first place and is not present immediately after.
Dracogame they changed it purely for the hype of the battle, although he’ll never go berserk again as he shouldn’t have in the first place, according to the manga.
