I think that they are showing the softer side of Sonny here by having him go see Lily. I don't think they are trying to show that he was in love with Lily. They are just showing his guilt over what his life does to the people who choose to be with him. It makes how he must feel about the safety of Carly and Michael whom he does love very real!!
Heather Douglas truer words were never spoken……and for me that’s why he behaves the way he does…….knowing his job and having and loving a family scares the hell out of him…….he never loved lily……but was grateful to her.

He was in love with Brenda at the time and would have left Lily in a heartbeat if it weren't for her pregnancy and her father.
