I think this song was a perfect choice for this part of the game. It always goes back to C over F flat, a very low, minor chorded note. There are some parts where it goes into the major key, and takes on a happier aspect, but it always goes back to C over F flat. Although there is a happier ending part, perhaps representative of the scenarios where V is able to find happiness. *Spoilers from here on* I think the C over F flat chord represents Arasaka, no matter what V does he has to go back to Arasaka, first he must go to a member of the Arasaka family, then he must go to Arasaka tower, always returning back to Arasaka. The C over F flat represents fate, and V’s requires him to go back to Arasaka.
Why are you saying C over f flat? It's just a C Major 7 chord. All it is is the dominant 7th of F minor. The note "f flat" is written as e natural not f flat because the piece is in f harmonic minor, and therefore the 7th is raised so that the 5th chord is major.
