This war originated from the desire of the Federation of Malaya or better known as the Malay Land Alliance. In 1961 the Federation of Malaya wanted to incorporate Brunei, Sabah and Sarawak into a Malaysian Federation which was incompatible with the Manila Agreement.
Therefore, this desire was opposed by President Soekarno, who considered the formation of the Malaysian Federation now known as Malaysia as the "British puppet" as a new form of colonialism and imperialism as well as support for various internal security disturbances and rebellions in Indonesia.
However, there is also an opinion that Sukarno's campaign against the formation of the Malaysian Federation was actually motivated by the desire to unite the Malay Peninsula and the entire island of Borneo under Indonesian rule and to complete the previously abandoned concept or idea of Indonesia Raya or Raya Melayu which Sukarno had previously created. and the Young Malay Unity (KMM), Ibrahim Yaacob, to unite the Malays that were separated during colonialism in the era of western colonialism.

*cough* Singapore left Malaysia after 2 years together as one country which is in 1965. The confrontation happened in 1963, Indonesia and Philippines against the idea of Federation Of Malaysia. Because Philippines claimed Sabah as theirs and Indonesia thought this federation thing is British idea to make their power spread in Asia. As Malaya make a deal with both of the country in 1963 in Manila, they agree to delay the process of North Borneo (now known as Sabah), Sarawak and Singapore to join federation of Malaysia. The deal names as Manila accord(correct me if im wrong). But, as the British heard the news, they started to convince Malaya to make it faster. Finally, they officially announce that North Borneo, Sarawak and Singapore will unite(?) with Peninsula(semenanjung) as one country in 16 September 1963. Indonesia get mad when they broke the deal and declare 'ganyang Malaysia' /confrontation on Malaysia. The Philippines helped them same with USSR, because, the main reason of federation of Malaysia was created to prevent communist to attack Malaya and others include Brunei. Brunei doesn't want to join Malaysia because they wanted to rule their own lands by themselves. Malaya got help from UK, Australia and New Zealand. Meanwhile, USA and others countries give them medical helps.

PGRS (Pasukan Gerilya Rakyat Sarawak) / PARAKU (Pasukan Rakyat Kalimantan Utara) is a communist political party based in Sabah and Sarawak, usually they were tasked with sabotaging and completely rejecting the incorporation of the Malaysian Federation however the party is banned because it violates human rights in Indonesia and harms Malaysia (after it was formed)

Sebenarnya Indonesia memang minjam tentara PKI, tapi dipake nya di akhir konfrontasi dan itu juga lagi terjadi G30S lalu perpindahan kekuasaan Indonesia di bawah tangan Soeharto. Soeharto menarik kembali pasukan PKI dan berakhir konfrontasi tersebut. Makannya kalau di search di wiki/Google hasil nya cuma nampilin TNI sama gerilyawan/sukarelawan.
