Heres a cool concept for the third.
You play as Heller. At some point Mercer starts to speak to you within, as a second conscious, trying to influence you... (Fill in the blanks) Pariah becomes a big threat and releases a more potent virus eventually Heller works with Mercer who eventually goes out of Hellers body. Heller allows this because he needs his help. Heller does warn Mercer that if he ever goes back to the prick that he was, he'll "skull f💀ck" him a second time. They work together to kill Pariah. When the epic battle is over, after the giant debri cloud vanishes, Alex is seen on top of a building looking down at Heller, who lays down in the street looking up at Alex. Alex turns around and vanishes, intentions unknown.
All this is either through Hellers perspective or an alternate perspective where you take turns playing as both each with individual skill sets. There should be missions, like stealth ones where you help eachother out playing as the other character, before Pariah becomes a threat the two of you gather intel on his weaknesses, while Alex also tries to gather intel on blackwatch to destroy them since he hates them. There should also be missions where Alex helps Heller while still inside Heller, this would add more variety to gameplay and make it teambased, however it shouldnt make it to where you're too dependent on the other person, since they are both badass enough to handle things by themselves, however the true teamwork and struggle is when both of them face off against Pariah, this epic moment should be heavily team based making you bond emotionally with the two awesome characters you played as in both prototypes!
Like a Devil May Cry 4 type of story, using both characters. Interesting.

I want prototype 3 to come out so badly I got so sad when I heard of the low sales thingy I understand it very well but I still like being the crazy mutant that is so strong and can do such crazy stuff being able to blink, being able to transform your own body in a devestating weapon, being able to jump that high, running up buildings, healing with consuming people, being able to go stealth with taking over someone elses body, when killing monsters they get litterly sliced. If there would come a third prototype I would really really be excited to know the new features I wouldn't even care if it would look abit like the previous prototypes but atleast a new city that gets infected as in a new map etc.

Well, there is a petition for the creation of a third Prototype requesting 1000 signatures which ends apparently in like two months and only has 147 at the moment. Not like signing it could hurt the chances of Activision giving the series another chance since right now the odds are pretty much zero.
Personally I'd rather see an alternate sequel rather than a continuation from P2 since it was kinda lazily written. If keeping Heller as a protag then make him his own character instead of Black Kratos with variations of Alex's powers. Make him a marine who goes into whatever outbreak happens out of patriotism and a desire to protect his family rather than "REVENGE!!" He gets a little wrecked because Infected don't play around, survives for plot related reasons and becomes a new type of Super Soldier (upgradeable gene mods!) and then story stuff happens whatever it may be.
If Alex as protag again then start him as he was at the end of the first game, just ramp up the threat level of the enemies so he has to improve his old powers and adapt new ones. Alex at the end of P1 indicated he wanted to get rid of Blackwatch and their bosses who caused everything. Bring back the big shadow government conspiracy angle. (No pointless glowing like in P2)
Either way; New Infected: replace Walkers more or less with more dangerous/advanced humanoids that jump around and are actually something of a threat. Armored Hunters. Stealthy Infected. Flying Infected (that don't totally suck). Leave New York!
The franchise really could have a lot of potential if they just put a little effort into it. First or third person shooter/s from the perspective of Marines/Blackwatch troops. Stealth game played as a lab specimen escaping and adapting it's way to freedom from Gentek. Pariah, whatever the hell he is and is capable of.
If i'd know there was a pertition and we could sign for it I would've seriously done it but I really had no idea they did that! Where can I sign it? More prototypers have to know it!

And the supreme hunter is actually the cancerigen weapon used in elizabeth greene, remember when alex injected the parasite to greene? And she rejected it, creating a alterated n mutated state of the cancerigen weapon, know as Supreme Hunter. then, supreme hunter consumed Cptn. Cross and shapeshift into his form.

People hated Prototype 2, not because of the death of Zeus (Mercer), but because of his complete change, hatred towards humanity, infecting the world a second time, this time to create an outbreak, not to protect himself, becoming the new Elizabeth Greene. None of these features were in Mercer in Prototype 1. But because people liked Mercer's personality from Prototype 1, his death affected us. But Heller's backstory is just annoying, and his personality is horrible, just like Prototype 2's Mercer. But the idea of Pariah is seriously good, although they're probably not creating a 3rd game.

+Mitch Stacey a kid infected with the virus also greene's son. pariah is much more stronger than mercer and heller. mercer is still alive because on ending of the first game (SPOILERS) mercer tried to save manhattan by flying the nuke far in the ocean and mercer's body was obliterated and his body regenerated. one prototype 2 final boss fight. heller consumed alex but did not consume his hands. the real alex is dead aka the "Real brother" of dana is dead but alex is the virus and alex is only the role he's playing. alex's cells are gone the virus is the only thing he's alive and the real alex is gone because he doesn't has his long term memory. alex is messing with heller's mind and he mmight let heller release the 3rd outbreak.

But since the end of Prototype 1 every infected creature was guided by Mercer (The Virus) So maybe The Virus uses Mercer as physical form and use him to communicate with the others and spray the virus much faster. At the end of Prototype 2 Alex consumes over 5-6 infected (idk) and the powers he should get are incredible. He was easily beaten by Heller and he fought with one weapon less. The wave Heller unleashed at the end and consumed all the virus left i probably in virus' advantage. This way it's not going to be tested in labs and people with think it's gone while it lives in Heller and evolves more and more. The virus is not what the game shows it is. It's some kind of a living creature that can really think.
I'll buy the [PROTOTYPE] title and build my own game Enterprises. If I had the money, I could really make this happen.

Artorias' elite Im just sayin' but what if something happened in Doctor Ragland's place? We never heard of Dana anymore in the end of Prototype 1. Alex just brings her to Ragland then the story continues without her. And also Ragland's Place is part of the dead zone in Prototype 2.
remember mercer gave heller the mercer virus so pretty much james is alex mercers puppet and in prototype 2 his arms were ripped and it still has his dna if he consumes a human or a bird he will be brought back and regenergated to his full form

Something I disliked about P2 is how they had spent the previous game hinting and setting up this potential new antagonist (or protagonist, who knows) for the next instalment, only for them to completely scrap everything they built up in favour of an entirely separate story than what they had initially planned.
It’s very likely given the poor initial success of P2, and the death of Radical that we won’t ever get a P3, and in turn, never discover the truth behind Pariah. And if we ever do, I feel like it would end up being a reboot of the series given P2 ruined the story. One can hope, I suppose.

From what is implied, PARIAH is not on the island of Manhattan during the outbreak. He is being kept in another secret facility elsewhere. As much as I'd love a new game, it won't happen.

Supreme Hunter is the result of the cure rejected by Elizabeth Greene's body that originally invented to kill Alex Mercer and Alex used the cure that used on him to kill Greene. So Supreme Hunter isn't Pariah. Pariah is Greene's child and perfect incarnation of Blacklight virus (as stated in the video & Web of Intrigue).

What? I like both games I don't hate it! It's good than fallout all we need is to support radical entertainment and stop piracy (my country had a lot of prototype games but...all is piracy so the original buyers had little credit....if you know what I mean from losing money..all those work..)
I don't know if a prototype 3 will come, but I doubt it. Activision shut down Radical Entertainment, a major part of the Prototype Game series development.

Dude, Pariah was the final boss in Prototype 1. He's gone. Mercer ate him. IMO and purely speculation (its a good idea) Prototype 3 will be using heller, but mercer will be fighting back to get out of heller or take back controll (since heller consumed mercer) and/or we'll have mercers voice in hellers head as you play. Not sure who the enemy will be, but that would be a good idea. P1 = Mercer Vs pariah P2 = Mercer Vs heller P3 Mercer & Heller vs ???????

That's actually a lie.
The Supreme Hunter was not Pariah. It was the mutated manifestation of the parasite that Mercer injected into Greene. She expelled the parasite and it has immediately mutated and then manifested itself based on the Redlight virus that Greene carries. Thus the Supreme Hunter was born.
It is suggested in the first game that Pariah is capable of stopping both Mercer and Greene, and it is also shown in the Web of Intrigue that he still looks like a toddler. Pariah is definitely NOT the Supreme Hunter.
I believe Pariah is destined to be an antagonist. But i believe it would be better if a new protagonist is revealed. Heller could take on the role of Master Yoda and then help take the fight back to the mad godlike child.
Mercer may still have a role in all this. He wasn't even trying when he fought Heller, and he was actually acting like he wanted Heller to consume him. Since he was like Batman, i'm sure he had plans beyond our imagination.

I dunno I could be wrong but when you see the pictures of pariah as a kid it was tens of years ago. During the very first outbreak. The director/ceo guy controlling all this was the one that found and brought up pariah, and the boss at the end that reveals himself as the supreme Hunter was that directors right hand man, making me think that the director brought pariah up as his perfect soldier. Aka supreme Hunter. You may be right though. Like I said I dunno

The question isn't if the story suggests a new game, because you can find things with every game. Its if the company wants to make one, if its worth the money. Otherwise its going to end up like Prey 2.
THEFUTUREMARINE2016 I agree and support your view. But what I was also trying to mention is that the company can take advantage of some content of the game and implement it into the new game. It would be like... x years ago... (and then it appears somethings that happened in prototype 1 or 2). Thank you for commenting, we have a great prototype community here.

I am a big fan of Prototype series and I wishes Activision to create a third game, and I want to control Mercer, I wish he tears Heller's body apart and start another war against Blackwatch and Gentek and I don't want that damn Pariah in the story.
