The riding position for your body is the same as factory height. When lowering the bike like this, it just makes it easier for a shorter rider to "flat foot" the bike. When the motorcycle was at factory height, my wife (who is 5'2'') could barely tip toe the bike. Now she is able to at least get the balls of her feet planted on the ground, making it much easier for her to control when sitting on the bike.
Not in this case. Because the clips-ons are bolted to the triple tree it keeps them in the same position as factory. If you were to disconnect/unbolt the clips from the triple tree by the two bolts i point out @1:25 and then move the clip-ons down by themselves, it would then change your riding position, making it more aggressive. However I would not recommend disconnecting the clips-ons from the triple tree like that...but it is possible.
The only issue was that little mudflap thing that sits directly behind the rear shock. I had to trim it down to make it fit, but you could also just remove it all together. But other than that I have not had any other issue with clearance/scraping. I also weigh 180 lbs btw.
You should be able to use an extension and a dead blow. The lower spanner is stepped and rests on a "key". You should be able to see what step you're on & if you can go clockwise to raise. Or counterclockwise to lower it
It should be fairly manageable at 5'4''. You may still kind of tip-toe the bike but should at least be able to plant the balls of your feet on the ground. My wife is 5'2'' and is able to plant the balls of her feet on the ground with it lowered.
I'm the same height! I own a 2021 r3 now and I lowered it using a trex lowering kit and it gave me confidence and comfort! That 1.5 inch lowering makes a huge difference!! You can do it!!
after lowering the rear, the mud guard will not fit unless you trim it down. I took about an inch off of my mud guard and just followed the original contour...It still looks factory and now fits.

Zachary Manning if u are above 5”3 u will not have a problem. U only need one foot flat on the ground.

Just remember this changes the geometry of the bike. Check the specs from Yamaha on lowering. Just an fyi.

As long as you lower the front and rear of the motorcycle evenly, it is safe.

yeaaa bro im 5'3" and i can tippy toe on both sides and ive riden over 1000kms and it has never been an issue
Up to you and what you're comfortable with. I ride my R6 at stock height and I'm 5'0" and 100#.

lowering just the front only can negatively affect the handling/balance of the bike, so I personally would not recommend it.

Why? Only upgrades we will do for ours is brakes and suspension. Tires and fender delete. It’s not a tall bike
