What you have told us and what you have showed are two different things. How would we know if this base design is working if we can't have any enemy reach to base and do as you say?
I don't think there are so many lakes people can build their base on. lol This is more of an exploit of a game mechanic, not much to do with base design. Can technically put anything in the middle of a lake and be safe more or less. Even safer with a very large lake where no one can get to you. lol

If I can't seem to win a head on fight 1 on 1 against a boss, I will look for mechanical weaknesses EVERY time. However, purely from a game designer point of view, this is one of the first things that should be "looked at". The fact that mobs gets confused or can't path to the thing they have been programmed to path to, should be "fixed". The entire point of having a "mini game" is that it should not be trivialized by exploiting a weakness, other wise it's not a "mini game". It's like having a puzzle that you need to solve to get something, but having the ability to tape down 2 or three keys for 5 minutes so that the puzzle will brute force itself.
