And to add to that, after he wins this duel, he doesn't even remember how he performed any of this. It almost seems like the pendulum around his neck took over for him during this duel. Something interesting to think about and maybe we'll have more insight later on, while we also try to figure out the purpose of yuya's supposed darker self.

A game doesn't break. It changes. You can participate on the change, weep about it, or restrain your play to old rules, only. There are tons of championships that use the old BC rules, only.

Pendulum summoning was in the original dimension before separating to 4 dimensions pendulum was there, so when they got separated no one knew about it until Zarc controls yuya and pendulum summons
Transmutation magic to change what cards are in your hand, deck and extra deck is legal. It only stops being legal if said magic is used on the field, graveyard or removed from play zone. It was done so much in Zexal, in a tournament in Zexal as well.
Pendulums were fun back then, and still are in some nostalgic way. But in the new *meta* the game has now with Links, * which was supposed to balance the game*, players are smart enough to get around this drawback and make shit worse for a lot of people who prefer the days before Links.
Yugioh Season 0 is better than this Arc V, than Zexal, than 5ds, than GX, than Yugioh Duel Monsters. If you know Yugioh season 0 though, spoiled modern grown-up kiddies.
Look at Mr. Badass over here I only watch the "real" yugioh I go wayyyy back lol Nahh man it's a great concept much more darker than the original that was meant to be for kids but that show's plot like someone already mentioned here, was absolute garbage.

they all cheat. Yugi and Jaden uses heart of the cards. 5d's and Zexal basically made new cards as needed them.
