This isn't the first time Link and Red met or even Zelda and Red. They have met before previously.
Let me tell you a story of an "alternate universe" called Super Smash Brothers Brawl. The Twilight Princess characters, Link and Zelda, met Kid, Pokemon Trainer (Red) with his Squirtle, Ivysaur and Charizard. All three of them battle on teams together and against each other in Free-For-All.
They never really talked to each other due to the fighting. Only the Players controlling them did the talking, shouting, and possibly screaming due to rage, salt and lag from Online mode.
There you have it. That's my story of how they met in an "alternate universe"
