I can’t think of a direct replacement right now but you could try either magneto or klaw. The idea being that with magneto since you get super wide power you can stack a lot of their power in one location and hopefully win the other 2. And with klaw he’s just a big 5 drop you can play :)
I have Super Skrull in my doom deck just for stuff like in the first game, but so far I played against Destroy without Knull and the one time i got a Gorr, the other guy also had Super Skrull -_-

Can this deck work without Nebula? And if so which card would you recommend to use instead?
It can still work! You could try Silver Sable or Hawkeye for a more similar replacement. I also think Magneto could be good in this deck too :)

Oh that sucks, I’m sorry. I think most of the time Super Skrull should be good, but you’ll always have runs like that sometimes
