Missed one from Shadow Generations: When Shadow talks to Black Doom for the first time (after defeating Biolizard), Shadow turns and walks away before Doom's Eye appears and makes him turn back around. The movements are the exact same as the Shadow 2005 CGI before entering Westopolis.
I never noticed the doom wing had that special jump animation, but the instant that squash and mostly stretch appeared here, I knew exactly where that came from. What a fun reference!
This reference is pretty subtle but when Amy reminded Shadow of Maria’s real final wish in SA2, a tear fell from Shadow’s left eye and now all these years later when he said goodbye to Maria and Gerald again, a tear fell from the same eye and falls on Rouge’s face.

For as long as I played the game, I didn’t even pay attention to the jump animation with the Doom Wings, but the second you showed it off, I recognized the animation reference immediately and I was shocked. Sort of on the same topic, but it’s kinda interesting how they referenced Shadow the Hedgehog (The Game) so much in Gens but they never took a stage from there. Seeing the work they did on something like Kingdom Valley, I’d loved to have seen a Shadow the Hedgehog (The Game) stage given the same treatment. No, the cutscenes were pre rendered. Therefore, they couldn't change the animation without putting in lots of effort. Remember this game has around 2 years in development, so Id rather they put that effort into Shadow Generations

I think it's weird that in the game the two sonics are interpteted as older and younger, yes there's a modern and classic, but in actuality, it's two difference sonics, and there supposed to be roughly the same age. Although you could say modern sonic has aged more as more games featuring the modern version came out. I like to think of them as alternate universes.
It's not the DS startup sound. It may sound similar but that little beep is in all of the Classic games and is used to denote an extended period of time underwater. It's basically a gentle warning that you're running out of air.
I have notice people say about how the Fake Chaos Emerald is still around despite apparently to have exploded. I guess Ian Flynn applied the “Never found the body” to the fake emerald since we never actually see it blew up on screen in SA2.
