We never had Maggie's point of view of the situation until 2x08. She told Alex that those relationships (I don't remember her words exactly) never really work out and she didn't want to it be some kind of experiment, especially since she did have feelings for Alex. At least this is how I see things. That's why when Alex said they were not friends she came back once again to ask her to be her friend.
Leksa Heda yep, she had feelings for her. it was obvious she had, and choosing to stay friends was the best at that moment. /a.
