Probably it is because you put too much pressure on your epiglottis area while managing contractions doing long STA. That's why after a while you feel pain there. I would suggest you to try thinking not to put too much pressure on the epiglottis when doing STA. And to put that pressure in the chest instead of on the epiglottis. Maybe that could help.
