Aparently they died due to war with radiation and nuclear bombs, this is why creatures like pikmins are around, radiation has made a new race of creatures fusing plant and animal together. If you think about it, the pikmin series has a realy deep and serious story line, thats why i love pikmin. Its more than just a cute rts game, theres always something mysterious about it...

Those rocks were bomb rocks you use them to break down rock walls like the one that was at the base and you need to clear paths to the boss and you really need to kill that crawfish monster near the base or it going to kill a lot of Piks in that level if you leave it alone.

Not nuclear war, but they died out by drought, except for around 300 humans, which, over time evolved into the Pikmin. Their species merged when they found an odd power source left behind by a modern human. It broke and smashed all of the Miniature humans with the leaves and fruit. Pikmin are evolved humans that have adapted to the earth. They don't eat food and can't drink water. They later created clans and adapted to where they live that's why there's the types of Pikmin! Uh, no. Miyamoto himself has said that the planet PNF-404 (earth) once had humans, but they ended up wiping themselves out due to nuclear war. This is why there are alot of mutated and evolved creatures. Humans no longer live and have not evolved into pikmin.

Here's my advice : bring minimal amounts of pikmin with you unless there's a boss so you don't lose too many of them
The ''ball things'' as you called them are bomb rocks they used to destroy walls faster, kill enemies faster, and destroy things pikmin can't destroy.
