They signify the end of a story and the beginning of a new one. In anime I'd say why it's often able to make you sad is that, plus you see the characters you've grown to like cry and disappear too, all accompanied by very emotional songs. Of course it still needs to be made well, a poorly made 'graduation scene' wouldn't make you feel anything. Angel Beats destroyed me really though, it was great... in it it's even sadder because the graduation means they'll move on.

It’s lazy writing to quickly wrap up a story with no obvious resolution. Next, end the love triangle, or at least don’t add even more women like in the novels. It’s not fair that Sorata leads them on like he does, so have him and Mashiro start dating already, and let poor Nanami move on. Hell, they even introduced a character they could pair with her, but did nothing with him: pointless! Finally, don’t have Sorata acting like a dense idiot 80% of the time, and let him learn a little common sense in his relationships. As is, his character before the novel’s epilogue feels the same as the one at the series’ start: boring. In summary, a second season would need to go the route of Fullmetal Alchemist, creating a new timeline, to be good. Otherwise, they better not... this ending is sufficient.
