Well, Lelouch didn't really choose to go with anyone beside Shirley. After her death, while he does show affection towards C.C., it is *never* the same as what he showed Shirley, and seemed far more friendly than romantic. That could have been Lelouch keeping his guard up though, so as not to witness a repeat of what happened to Shirley.

Anyway, Ressurection follows the recap movie trilogy, which diverges from the story of R1 and R2 significantly, especially with respect to how they handled Shirley's character. Recap trilogy completely cut out all the romantic scenes Lelouch had with Shirley in the series, so it seems like they went with a different romance for him in this new alternate setting. Coincidentally, thinking of it as R3 is a bit mistaken just for that reason - it's an alternate universe to the original series. Thus saying he picks C.C. in Ressurection doesn't have any bearing at all to how he felt in the series.

It was one-sided on her side, he barely paid her much attention outside of the guilt he felt for causing her father's death and any subsequent interactions because of that. Lelouch may have no problem being ruthless when he needs to be, but at his core he's truly a kind-hearted person who wouldn't want to endanger the lives of his friends and the people they care about. He blamed himself for getting her and her father killed, which is where most of his anguish come from. Edit: Basically all the romantic scenes you mentioned that were cut off from the movies had to do with her father's death and her getting involved in his Black Knight business, so my reasoning above applies after all.
I'm usually pretty indifferent to love stories in Anime as they are kinda lame, but for some reason C.C. + Lelouch hits me kinda hard. C.C. being immortal and finally finding someone to share her life with who doesn't judge her for her past. That is awesome
