Well there are different incarnations of Superman as Superman naturally kind of already has holes since he has so many powers and his mechanics are broken. Superman has fought through kryptonite before to advance the plot. One of his main villains is a terminator robot with a core of kryptonite and he's able to push through. Of course in other incarnations kryptonite can weaken him fairly easily but again it often depends on the plot.
