The act 1 rocks colors are in the act 2 palette because the act 2 palette gets loaded during the results screen. They specifically wanted to avoid having the rocks turn blue while on screen, so there is an object that is meant to write the act 2 rock colors to the palette, but it is only called from the transition, which is why the rocks are orange when starting directly from act 2. Evidently they changed how it works in the final version.
Yes, absolutely, I hope I was able to convey that. There had long been a thinking (understandably so, the transition was unfinished at this point) that the palette in 0408 was different from an artistic design perspective, when really that was never truly the case at all.
That's so interesting. The 1103 restoration of LRZ2 always raised an eyebrow on my end because of the 0408 proto, but this would make a lot more sense with it. Cool!
Definitely seems like a placeholder, seeing as the final colors are there and the contrast between the various colors seen in 0408's LRZ2 is rather jarring to me.

Talking about palletes, the earliest MHZ/MVZ palletes found in the November prototype don't mesh well with some of the tiles and enemies from the zone, like the darkest shade of the enemy pallete and the darkest tiles for the level. Could they have had different designs/color arrangements? Also, MVZ Act 2 originally didn't have the season color changes?
Yes, undoubtedly, I think some of Mushroom Valley Zone's graphics were different with the older palette. Possibly to a similar extent as Flying Battery Zone and Lava Reef Zone, where some things are recognizable to the final, but other parts were significantly redesigned. The second Mushroom Valley Zone palette in the ROM is actually placeholder for Sandopolis Zone. I doubt the 0408 palette was intended to be final, not when the rock colors are a one-to-one match with Act 1's while everything else is different. Like you mentioned, the rock palette was likely intended to change between Sonic leaving the boss area and entering Act 2 proper, but it wasn't finished in 0408 yet.
