I guess referee was confused. It was goal because it was rebound from the keeper so the ball is in play and the player who took penalty can score . But while taking penalty if the ball hit the crossbar and rebound then only the player who took the penalty cannot touch the ball until it has been touched by another player either a teammate, opponent player or goalkeeper if the ball comes to the penalty taker without touching another player and if the penalty taker touches it again it would result in an indirect free kick for opposing team.
