Looks like Carlton knows who did it. He also proves the innocence of the 2 guys who were found guilty when he says “no one will ever find out” , and when people ask him who done it , he should and would be saying the 2 that were found guilty did it but he did not say that and does not say that he says no one will ever find out or know who did it.

My personal opinion is,I don't think MS and JW done it, I think higher ups in crim underworld either done it or arranged it, and I think that wether police were aware of it or not, they didn't arrange it themselves but they just didn't stop it.. I mean the trio were starting to gain rep and notoriety, I think If they weren't stopped, it would have got to a point where the police wouldn't be able to contain them.. Carlton was the one Nipper reached out to when Tony and Pat were threatening the lives of his sisters, he talked them out of harming Nippers family as long as Nipper disappeared. The threat was real, they’d tried to do him harm multiple times, Carlton’s values were Nippers family were out of reach, and Tony, Pat and Craig were out of order threatening them.
