You know what; you’re probably right the bottom tripple is most likely shot. I’ve never had a bent lower tripple before so I was almost doubting that it could even be bent. I checked over it looking for cracks and couldn’t see anything but the measurements don’t lie. Thank you!
CJ. Love the channel and the builds but have say the finish on the panels is horrendous, orange peel is really bad. Should send them back and ask for them to be finished properly.

The stem is, as some have said, most likely bent, but to rule out the possibility of a bent frame aside from the stem, measure the axle distance between both wheels and check with the original measurements. Best of luck!
The R6 throttle tube reduces the throw by quite bit from the R7s. If you hold them next to each other you’ll see the R6 tube diameter is smaller. While you’ve got it apart, I’d remove the snorkel on the air box and get a 2WDW ECU flash. Picks up good power, better quick shifter mapping, less engine braking etc. Definitely worth it!
that paint scheme is beautiful and goes very well with the blacked out tail light. you usually only need resistors to replace incandescent bulbs with led. newer vehicles dont have a problem being replaced by leds, especially when the factory lighting was led

The bottom yoke is bent. Try fitting the standard top yoke to see if the forks align correctly. If still not correct, replace bottom yoke. When fitting front wheel bearings, on one side the bearing goes in fully and hits the “stop” then the spacer goes in, then the other side bearing goes in an just butts up against to spacer so not fully in at the “stop” then fit the seals and external spacers then fit to the bike. The front spindle installed, the discs should be the same measurement to the inner side of the fork on both sides allowing the calipers to fit (pistons pushed in) the discs should fit centrally inside the calipers (equal gap to each side of the opening). Aftermarket panels never fit correctly, you would be far better using painted genuine panels.
Your alignment issues are most likely a bent lower triple tree, twisted a few degrees from toward the engine from the crash. Also some pieces of the new bodywork looks to have heavy orange peel. There should be a resistor for each side to slow down the blink rate.
If the original tail light is a bulb, i would keep the resistor. It may work now, but it can malfunction in the future or burn the LEDs out. They require very little amperage compared to a bulb.

Either forks are bent or your lower triple clamp is bent maybe both. Hopefully not the frame.
