He wanted to go back to Earth to be with his daughter and the only way he could do that was freeing the prisoner/alien invader and following him, even though he knew the danger. The aliens didn't come out of nowhere: when The Song offers him to stay with her she tells him that they would tell each other about their respective worlds, meaning that the jailers knew what he was - they just didn't know about the mothership waiting for his report. She can't let him go to the surface because his mere presence corrupts everything around him. Only the player doesn't know who he is until the end. The prison itself doesn't make sense, but that's on purpose, it's supposed to be surreal and mysterious. The bosses wait for him one by one instead of actively trying to capture him, and some look like prisoners themselves. The bunny teleports himself constantly between shots, making it seem like maybe he's just a hallucination. You'd have to ask the developers for their individual backstories, but that doesn't really matter for the main plot: an alien comes to Earth and no one knows how to kill him, so they lock him up in an orbital prison. He kills everyone and goes back to ship, or kills a bunch of people until the blonde convinces him to stay with her, in which case we don't know what happens with the rest of the alien force.

Both unlock the same things, but you can replay the ending and choose a different one
