It's not just the win-rate that counts...
Just take a look a when/how he lost and to whom:
A lot of fainting when him and Ash didn't master their Battle Bond yet,
Wulfric when Ash was overconfident with the Battle Bond,
Alain's Mega-Charizard, take in note what this Charizard in particular went againt, Primo-Kyogre and Primo-Groudon, a lot of Mega-evolved pokemons in a row (including an Elite 4's), another Champion's Mega-Evolved Ace, the world champion's ace, Zygarde and more. And Alain is also one of the Masters 8 with Charizard still as his ace, the same Alain that only used 2 pokemons to get to the Finals of the Kalos League, including a 6v6 Battle.
And Greninja didn't go down easy in the Final when they mastered the Battle Bond and even pushed it's limits further.
And then you can look at what he battled.
The Zygarde abomination at the end of the Team Flare Arc, Diantha's Ace in a sparring match where she stopped holding back after a moment, an army right after he evolved and transformed for the first time.
Oh and who trained Ash's Lucario again?
The Froakie times are essentially the only bad losses he got (and fighting his evolved form and losing is... kinda normal...).

how do you, as a water type, beat a grass / dragon type starter, and then *lose* to a *fire* / dragon type starter right after??? you beat someone that had an overwhelming advantage and lost to someone that takes neutral damage to both if your stabs.

I like Greninja a lot, Ash-Greninja in the games is my favorite Gen 7 Water Type.
However, Ash didn’t train up the rest of his Kalos Team when it came to their weaknesses, so that’s why they didn’t perform well.
Take Pikachu, Ash’s Ace for a moment, while Greninja was able to fight from a distance in the final battle with Sawyer, Pikachu was given a thrashing from Aegislash and Sceptile due to his physical movement options being very limited by Sceptile’s Leaf Storm and Frenzy Plant, and prior Aegislash making it impossible to move around freely!
If we count team rocket😂 Ash's every Pokemon has 90 percent win chance😂😂
His Charizard was beating better foes without even using Blaze while his Greninja has needed the Ash-Greninja state for every single big victory after fully evolving. Forget being the strongest, this rampant habit of relying on its powerup pushed it out of my top three altogether and leaves it scuffling with Infernape for fifth at most. There's no way I'd ever put it at number one when there's the far more consistently self-sufficient Charizard and Pikachu and Snorlax and Sceptile to consider. They haven't needed such a massively blatant crutch for much of their own standout wins, unlike that pretender frog.
Overrated? Hell yes, Greninja at its core is extremely overrated and has no business being called his best.

Alain is the real reason behind Ash’s greninja losses dude clearly wanted to beat up greninja, who in general is far SUPERIOR AND STRONGER, compared to Charizard who is overrated and just favored by fans. I am not against any of these monsters, they are absolutely amazing pokemon but, are just shunned by thier ridiculous power levels.

Whoever believes this ash greninja is overrated then it almost feels like they’re saying his opponents aren’t that good at all.
Win rate isn't really a good indicator of how strong a pokemon is. For instance Ash used Mimey the Mr. Mime in one battle in journeys and he won. Only to refuse to fight the next battle. So technically he never lost and thus has a 100% win rate. That must mean he's an amazing pokemon right? Yeah obviously the answer is no. A better indication of how strong a pokemon is by judging them based on how strong their opponent's are, and in that sense Greninja definitely does deserve a lot of his hype. He took down a Mega Sceptile despite the disadvantage, nearly beat Alain's Charizard who was capable of takinf down a 50% Zygarde singlehandedly, and was about to defeat Diantha's Mega Gardivoir if Ash hadn't passed out.
