I think because two of the same person, place or thing cannot co-exist unless the "twin"was already within the same timeline, time itself asks a question and then answers it. Is Amy alive? If so, remove the dead Amy and make the alive amy the current time amy. Since two from two different timelines cannot co-exist, the dead amy would be considered something that does not belong in that timeline because due to amy being alive, her death hasn't happened yet. I guess sonic.exe fixes that though.
This time though, things look much more serious. If you screw up, Eggman juggling around Chaos Emeralds might be the worst of your problems. UNLESS the developer just threw it in there for the sake of a reference... which would be disappointing.
