I think the effect you are talking about is a flair effect applied on top of the video, She probably did something to sync the brightness of the flair to the audio spectrum in Adobe After Effects.

Read order wise: It doesn't really matter whether you read Zero or Stay Night first but you probably won't understand whats happening in the others if you haven't read one of those two.
